Intelligence isn't enough to be a leader. A leader also has to be charismatic and likable enough for people to want to follow them.
Uck, thanks for reminding me about Eureka Seven. It's so highly praised but I had to drop it at about episode 30. That's 3/5 of the show and basically nothing had happened, no characters had been explored past their most basic layers, nothing was being explained or even given hints toward in regards to the plot and backstory, and it was all just so boring. One of the more definitively overrated shows out there.
Goku was more ignorant than stupid, and the main reason for that is because he wasn't involved with many people in his younger days. That's why most of his jokes are about everyday things. Luffy is actually kind of dumb, but it's actually entertaining for me.
but shinji is an extremely interesting character while luffy is a cardboard cut out consisting of "Muh friends!" and his even more two dimensional goal of finding a shitty treasure.

It also helps with story when your character is ignorant so that things get explained to him for the viewers sake. Goku not knowing about capsules is something that most people in the Dragon ball world would know but you, the viewer, would be just as in the dark as he is. So his ignorance makes a reason to explain something.

Renton is a boy that just wants to be a world-famous lifter, but quickly grows up and realizes he must protect his family. He's less interesting because he's just a more motivated Shinji.

The enemy pilots were always scene wearing their full body suits that made them look like robots. Most people viewers were in the dark and simply thought that they were mass produced clones or robots. Only in the episode where Renton crushes one was it revealed that they were really humans
