Saber, he can't, because they are eternal in Avalon and won't age or change. Rin? He doesn't give a fuck about settling down or starting a family, he gives a fuck about his hero of justice path, she's there to support him in more than one way. Second, Rin wouldn't had had two kids because she knows the dangers of magecraft and what happened with her. Sakura is the only one he would ever hope to have a family with that allowed to kids (and the only route where Saber can remain a Servant because she got no resolution, Shirou killed her tainted summon and her soul went back to the Hill without Resolution).
That said, I really doubt they are Shirou's kids. Archer is one of the playable Servants, they'll be shipping with the girl for sure.
It's an RPG where you summon various Servants and use them for battle. I doubt there'll be any "shipping". That would require for Nasu to write scenarios for every single Servant, and there's gonna be a shitton in this.

Depends on the route that you take as focus, I will not spoil anything from UBW, but Shirou does learn to balance out his traumas by the end and is overall better adjusted than by the end of HF.
No hate on Sakura, but after her 'training' with the Matou, I doubt she would be able to conceive normally.
