All Netflix wants out of this is exclusive japanese programming that will appeal to the japanese so they can further promote japanese netflix against its competitors. They likely won't even provide creative input beyond approving the scenario proposal. They're just putting capital directly into the industry.

3rd party companies, like publishers, record companies, etc. pay them to make something so that they can either promote the sale of the source material, or promote the sale of associated merchandise. Almost all anime is simply elaborate advertisement. Symphogear exists to sell CDs, gundam exists to sell gunpla, manga and LN adaptations exist to sell manga and LNs.
This is no different. Netflix will pay a studio to produce an anime in order to sell netflix subscriptions.
