Only speaking of japanese TMA. Ogasawara-ryu still has its horse archery techniques, but I don't know if they are straight from the 12-13th century (and I somehow doubt it).
Maniwa Nen-ryu isn't exactly Nen-ryu though, even if it appears to be quite close and is probably only an enlarged take on Nen-ryu.
TSKSR is definitely older than Maniwa Nen-ryu anyway. If you don't consider that Maniwa Nen-ryu is what we have of Nen-ryu, that would make it the oldest continuous japanese tradition.

Neither city was leveled. Even the absolute devastation of Dresden only killed about 3% of its population.
It's not done primarily because it's not very effective as a morale destroying factor, and modern wars are generally non-total, so its industrial application is generally not a major factor.
