It's a hard series to describe. Its tone, characters, and plot all run off a really weird mix of extreme cynicism and extreme idealism that's difficult to compare to other works.
It's damn good, though. I would strongly recommend giving it a try.

Haven't read the three new chapters yet, but does the story make sense yet? Between the timeskip, mio, Unlimited "Original Linebarrel" Works (Linebarrel, Prototype, Lostbarrel, the fuck is going on), humanoid machina, FUCKING ABRAHAM LINCOLN, nothing makes sense to me anymore.
Gunnm, The Five Star Stories, Gundam the Origin, Crossbone Gundam (if you don't mind the atrocious art), Knights of Sidonia (anything by Tsutomu Nihei, really), Kikaider, Robot Detective K, Kamen Rider Spirits.
It makes sense.
The 13 Machina were meant to fall into the hands of assholes, people who'd be driven insane by their machina, and in general people who'd abuse them and then the Human Machina would show up and become the saviors of humanity and lead them away from destruction. Ishigami and Kouchi though both basically threw a wrench into this plan because Ishigami convinced Juda to change and Kouchi basically stole the role that the Human Machina were meant to have. The Human Machina hadn't realized Juda had betrayed them, which is why they intervened in the conflict because they assumed Juda would have contacted them. Then you have the two Machina Leaders, Lincoln and Deus. Lincoln basically decided to basically interpreted Juda's plan as the Human Machina having to accept the role of villain for their ultimate goal to succeed, while Deus wanted to just nuke everything and start over. Since Deus was higher on the food chain than Lincoln that's what WAS going to happen, until Kouchi got to the moon and knocked Deus out of the fight for two years.
Mio and Izuna represented people whose machina go out of control because of their contact.
Kaitou, Sawatari, and Kiriyama are the people who just use their machina for their own goals and fuck people over.
The Human Machina were counting on a lot more of these people getting Machina and NOT someone like Kouchi who basically kept most of the other pilots on the straight and narrow.
To a lesser extent, Mazinger Angels. Sure, it re-uses Mazinger trilogy stories yet again, but pulls a pretty neat spin on them by essentially turning certain staple elements on their heads (the girl sidekicks are the main heroines, Baron Ashura is split into two people, etc), while having guest crossover appearances..
Also, on a extremely tangentially related note, Devilman. There's Wingman and King Gainer too, but neither are entirely in English, so.
