My only issue with OOT 3D is that the 3D prevented them from having actual darkness which ruined much of the ambiance in most of the dungeons and also the final boss fight because they instead opted for cartoon darkness.
The interface, performance and model improvements were fucking got tier and made the game look like the artwork.
The only issues I had with OoT3D:

Pretty much this, OP, this is the only thing I can see wrong with your picture. The Shadows on the bottom are aesthetically more pleasing to me, in my opinion, than the top, but there is no denying that the textures and updated models (some can be argued, like Princess Ruto having a dress now, despite still looking hundred times better) are a complete step up from the old ones.
That and the menu, like this guy said. Water temple stopped being a kick in the dick with the ability to put the iron boots with ease in the bottom screen.

Man the new lighting just completely ruined this scene. Originally the darkness in this scene was meant to represent Link's apprehension to being called to the quest of a hero. It symbolized his doubts and fears and used to hold a deep meaning. Now the new lightning has taken all that soul and depth away, and we are left with a shallow husk of naught.
To prove a point that every Zelda should have master quest as a staple from here on out but will never happen.
Imagine a remake of Oracle of Ages with master quest. Hell even twilight princess remake with master quest...fuckig...glorious...

Same deal here, OOT 3D is better but the lack of true darkness is a real issue. In the original N64 final boss the final battle takes place in darkness where Ganon is a hulking silhouette with glowing eyes that only gets briefly illuminated by lighting strikes.
In OOT 3D the fight just takes place in broad daylight. If OOT 3D had proper darkness it would be absolutely the definitive version, it's still mostly better though.
And even if it were true it worked and gave the game a unique atmosphere. You can't just take a dark and gothic feeling game and just turn it into a bright and cheery cartoon.

MM is generally a lot brighter than OoT, mostly owing to the fact that they ditch pre-rendered backgrounds. The game is carnival-themed after all.

Honestly, for the visuals, I think that the better lighting in the original (especially for the final boss /phantom ganondorf fights) is more important than the improved textures and models. I really have a hard time decided which one I want to play, having to decide between the framerate/touchscreen and the original shading. I really wish they just remade it for a console.
The character designs in OoT/MM are cartoony in that they're exaggerated, but in my opinion that doesn't mean that they're light hearted. Some of the more stylized NPCs looked really fucking eerie, and I'm not talking about the low poly count.

One of Majora's Masks' strongest points is its ability to balance its dark, mysterious and creepy atmosphere with its bright and colorful ones. Changes to the lighting system could have a really strong impact on the game, much more so than Ocarina of Time.
Yet more examples of cherry picking by N64 defenders, OoT3D is a straight improvement here.

The green blood at the end and the Fire Temple have been changes since V1.2 of the N64 version. Symbol changes have been around since the GameCube version. However, I've heard that they removed the blood from the Bottom of the Well, which was kept in V1.2 of the N64 version and all ports afterwards, including the Wii VC edition.
I know for a fact they changed the blood when you cut the walls of Jabu Jabu's insides from blue to yellow. Also, the effect when Link is hit looks less bloodlike. At least they kept the blue and green blood for enemies.

Yeah, OoT3D generally does green and amber set-ups much better. Darker scenes and water are where it falters. Pre-rendered backgrounds being updated to polygons is another big plus.

I think it's alright with dark areas but the problem i see is, the original was all in with the dark, there was no balance, but the 3DS version tries to balance it with lighting with varying success.

The outside of the Temple of Time is the one fucking place in the game that has Gothic-esque architecture and a dark atmosphere.
Good thing it still looks good in the remake and Castle Town is one of the biggest examples of improvement in the game.

The issue is OoT 64 has a cool palette and OoT 3D has a warm one.
So warm scenes look better on the 3DS and cool scenes look better on OoT.
But the problem with that as since it was designed originally in cool colors most of the setting is cool and so 3D's warmness fucks a lot of things up.
I think the 3DS version is superier in ever way, except for very few ambient changes (see Ganon and Ganon's Castle) and the fact that Navi asks you take a break every once in a while. That's just my opinion though, but I don't see how they did anything wrong otherwise.
Just to show i'm not biased with these comparisons here is a pretty embarrassing one for the 3DS. N64 fucking blows it out of the water.

Playing OoT3D right now to refresh my memory. Kakariko's new masonry textures are quite nice. The little banners and artwork scattered here and there are also nice, of course Even the water looks decent during the right time of day.

Please explain to me what time period the fictional fantasy world of fucking Zelda takes place in and why they can't have clear windows.

I think the 3DS design was supposed to resemble his other appearances, where he's much older. Which is odd, because in official art, he still looks young like in the original.
Besides, kings in fiction trusting guys that practically radiate evil isn't anything new. I find it pretty funny when it happens.
Unfortunately I don't have it but I can describe it, if I'm remembering it correctly.
So basically, they had one of the shots in the game that was like this, can't remember which one. Now, this is the HD collection, and it has to be 1080p, so of course changes had to be made. So what do they do? Poor photoshop. They widened it the picture, and instead of being good at their job, used the smudge tool to even it out so that it looked like the bits on the left were still going on. It looked terrible.
I REALLY hope someone actually does have the pic, because I really want you to see what they did.
My only complaint is that Majora's Mask isn't on display.
It's not about it literally being set in a real time period.
The aesthetics of Hyrule are clearly inspired by the medieval period, so why wouldn't the windows be?

As you said, i think it was just so it ties in better with the other games. As for the art i don't think they updated it for the re-release.

I think it's the camera, it's more zoomed in to him in the N64 one. I think they're the same room and size though.
I still can't get over how many are saying the N64 looks better than the 3DS remake.

Consider the following: Happy Mask Salesmen gets the mask in the ganon is executed timeline.
Twilight Princess shows that the execution went wrong and ganondorf got sucked into the twilight realm.
Perhaps the mask entering hyrule/termina is linked to the portal opening?

Don't get me wrong, that's fucking fantastic and I love it. The emptiness of the buildings depressed me as a kid. But a good chunk of the changes are wrong, and a lot of them in the most important places.
Nobody denies the textures and shit are obviously updated.
It's just the fact that a lot of the atmosphere and world building features were fucked up. People can deal with the original textures. We always did. What they can't deal with is removing the lighting and stuff like the mugginess and fog that added to atmosphere as well. The atmosphere for the Forest, Dodongo/Fire Temple and Shadow Temple were royally fucked up.

Nobody straight-up says N64 looks absolutely better, obviously 3DS has many improvements but since the port was done by 3rd Party bumblefucks they made the models weirder (shut the fuck up with Muh concept art) and retarded shit like piss sky and radioactive water in Deku village, taking the atmospheric smoke out of King Dodongo fight and being worse at playing with light and darkness because 3D effect of 3DS more than halves the produced brightness of the screen so they had to compensate for a shitty gimmick.
The rest just boils down to personal preference. Some like Castle Town to look like a medieval town, some lile Castle Town looking like a gay pride parade (comparatively speaking).
It's like that HL2 graphics improvement pack that makes Mossman and the Nigger girl look horrible and adds only small value in exchange, but since that's on PC people can just deactivate unwanted content manually.
To make a long story short, this discussion wouldn't exist if the 3DS hadn't tanked initially.
What's funny is OoT N64 actually looked very medeival with the drab cool palette and architecture.
OoT3D cartooning it up and splashing color everywhere actually went quite a way towards removing that medeival feel to everything.

Thinking about it, the only games that have much strictness to this medieval tech level are the first 3 and OoT, which even then admitted a jukebox and such. The very next game went all-out with photographs and rock and roll music. I'm fine with Zelda as a fairy tale instead of a fantasy with hard-set rules.

You don't have a real sidekick so its kind of lonely, and the rental system caused more problem then it solved, and allowing you to buy the items trivialized the deaths even more since there are no real uses for the rupees otherwise and you have max wallet at start. Any temples that required bombs plus another item all had an enemy in the room that exploded like a bomb removing any though from puzzle solving.

Playing Phantom Hourglass was hell for me. That fucking horrible lack of music had me cringe like shit. At least on Gameboy, every single dungeon had it's own theme, there was no excuse for the shitty playlist on the DS
