It really depends on how it's used and how big the game is.
Yes, it is a cheap way to gain some quirky/charming points. However, it does often make the creation of the game much, much easier, which is a huge boon for small teams. If there's a lot of enemies, characters, items, backgrounds etc, then a simple way of doing it can save many hours of work.
I don't mind as long as it doesn't look awful and the gameplay is good.
But sure, some are really cashing in on the oh-so-charming look.

Most modern games that do pixel graphics do it to save time or money. It's understandable for low budget indie games, but the problem is that most of the time, it's either done lazily, or it's really pretentious and "artsy", which was one of the problems I had with Sword & Sworcery, and either way it just comes out shitty.
SNK really fucking knew how to make backgrounds, hot damn.
(might have accidentially hit one or two that aren't actually SNK)
but that being said, by 1996, arcade polygon graphics had gotten damn good (see: Sega's Model 3 games, all of them), and by 1993, they were passable (Sega's Model 2 stuff, Namco's System 22 stuff a bit)
At home was a different story, but it's not like home consoles could hope to handle something like Namco's RayForce until the Saturn and PS1, let alone stuff like Sega's Galaxy Force II or Taito's Cisco Heat, etc, etc.

Capcom and SNK stuff pretty much was AAA funded, but most other companies didn't have the kind of cash they did and were still able to put out beautiful visuals.
A combination of 1: couldn't do 3D, so there was a wider pool of 2D artists, 2: needed to look impressive next to other games, and 3: lower resolution visuals needed less work.
Guilty Gear was the only fighter with high-res sprites for AGES because it was so damn expensive just to make the move to 640x480.
You can thank that Vector-whatever game for all the EVA threads. But I agree, they're gonna become stale if this keeps up.
