Because Chief has bee the main Protagonist of the Halo series since the first game, over a decade ago. 343 doesn't know how to advertise well, and they obviously don't know their fans. Bungie originally wanted to kill the MC at the end of Halo 3, which is why they put that line in "If only it were so easy". They didn't like the MC becoming his own character and wanted to go back to having you play as a nameless soldier which is what they did for ODST and Reach.

Female warriors aren't that rare on ships. A majority of them are, sure, but that would show desperation, not something to be proud of.
They literally defend the keeps. If your keeps aren't defended then you're fucked in a civil war.
So in Halo 6 there can be a campaign mission where you play as Locke tailspinning in a pelican after some Forerunner Hiroshima shit goes down, only to crawl out and witness him take his last breath. Then you play as Buck who's being lead by Chief as they've been disavowed. Spoilers, Buck dies in Halo 7, You finish the game as Chief who hangs Cortana. He then takes off his helmet and lights a cigar. Surprise, Chief is Johnson, brought back to life by Forerunner technology, since they share a common goal of bringing down Cortana. But in Halo 8, you learn that the Forerunners can't be trusted. So you steal the ship they give you and fuck off to fight the ancient evil making it's way to earth. Halo 9's ending boils down to choosing between joining red team, blue team, or lonewolfing it (the green option cause hurr chief's armor) and sacrificing yourself. But on legendary you get a 4 millisecond post credits scene of Johnson Chief inhaling. Romance options with Fred mixed in here or there.

343i did work on something but they had to rush the fuck out of it, they decided campaign was the least important aspect...and they were right. I am assuming that until they get bigger or MS manages 343i like Activision handles COD with different teams working together on a single product they will be put more effort into multiplayer and have as little story as possible, but have most of it be as significant as possible, you know, the fighting game approach.
That said without Martin O'Donnell shit just aint halo.

The only ones I've read are "Fall of Reach", "The Flood", and "First Strike." I thought at the end of first strike there is only the chief and one other spartan II alive. I guess that's wrong.

Pretty much: ancient humanity had a galactic empire, Forerunners are... I'm not sure what to think of them anymore, the flood is no longer an ancient parasite that has consumed an unimaginable amount of galaxies anymore they're just a bio-weapon now.
Whatever happened to the main flood force that was going to hit our galaxy in a couple million years?
Eh, that's what happens when you have contracts gotta stand by them.
The flood still is a parasite, they just have a backstory now. The precursors disintegrated themselves into dust containing incomplete and broken DNA in a last ditch revenge plot against the Forerunners, they're practically super duper space cancer.
They now have sweetspots on their armor, which makes them more fun to fight. If you lack the firepower, you're forced to sweetspot them to make your shots count, otherwise you can blast them for a faster kill.
They're actually alright. Their teleportation ability can come off as annoying though. Also with their existence Promethean knights now have a reason to be uncommon enemies.
They've been reworked to be more unique.
So that you have an excuse to introduce more weapons of the same type (SPNKR rocket launcher, M6D 'CE Magnum', Gravity hammer, etc.)
Honestly they aren't bad. They actually make the game more fun.
